I can't decide between playing the one I played 11 years ago (Sapphire) for nostalgia or the other one to do something new.

Since the GTS can be occasionally jew-y, I'd suggest picking one that has the pokemon you want. That being said, whenever I've put up a version exclusive pokemon for one from the other game (usually the one found on the same route), it gets traded pretty quickly. GTS, when used properly, really voided the version exclusiveness.

Why did they give Mega Latios a boost to its attack, but then make it so its attack is still way lower than its special attack.

Seems like most of the time those will just be wasted points. Latias does waste some points there as well, but only 20 not 40.
