Alright, I need a Fly mon, so should I just pick Flygon?

I don't have a Flygon or Trapinch or whatever with decent IVs though, so it's gonna take awhile to breed.

you mean a flying type? if you mean fly as in the HM then dont bother, you get latias with soar before the 8th gym and untill that point you really dont need to fly

yeah you dont even need in your party,
i would sugest maybe a fire type? numel>camerupt is good but you already have a ground type.
theres also vulpix, torkoal and slugma.

After hearing about this glorious Fly revelation, my team has been blown wide open. For sure I want:
Sceptile - mega and original Hoennbro
Aggron - head smash shenanigans
Exploud - Scrappy Boomburst.

And then I get stuck. Hariyama with thick fat would cover Scep's ice weakness, but I hear it's generally bad. Would likely get a bullet punch one?

Then I still want a Surfer. Tentacruel is an option, but it's not that strong, however it also fills my Poison type quota (always have one). Walrein is another option, but is obtained so late. Most other water types are more physical, and I want surf to be worth the moveslot. Alternatively, I just get a Sharpedo with all the water hms as a slave.

Since I don't need a Flyer, I'm actually really torn what to use. I don't want any types to overlap, and that includes Dragon. Any ideas?

Also I'd go with Tentacruel over Walrein. I just used Walrein in a playthrough of X and it was basically Stockpile spam until the opponent couldn't damage Walrein anymore then it went over to Frost Breath/Scald spam.

FYI exploud and haryiama also learn surf, poison types are really scarce so not much choice there.
and sharpedo surf is not that much of a slot waste and sharpedo has an added benefit for surfing really fast on the overworld and having a special overworld sprite too

Thought about it, while it covers Aggron's weaknesses nicely, it can't do much back to anything. Was thinking of Weezing, but again can't do much to the ground types it's supposed to be countering.

Thinking more about having a Sharpedo slave for sanic surf, then having a regular Gyarados. Immune to ground, resists fighting and fire, and Scep handles the lightning weakness. Wouldn't need surf either. My only real poison type options are Tentacruel, Weezing, maybe Muk or Crobat, right?

And what would be best to cover the ice weakness?

I feel like Blaziken is gonna throw off the mojo of my team, but at the same time I really like Blaziken, but having the 3 starters looks kind of gay aesthetically.
