That's because it doesn't need to be said.
The first special is set during the XY time and the second is a continuation of it. That means it can't occur before the ORAS events because at the point the Charizard guy had met Rayquaza it would have already happened to Steven.

For starters the numerous anime only locations, at this point there's way too many to count.
Many people also have different personalities to their game counterparts and then there are important characters to the game that just don't exist in the anime and vice versa take Jessie and James for example.
Mewtwo's origin story is another big one difference.
Then there's the "aim for the horn" teir crap which still happens to this day.

I could list them all but there's a point where you need to start doing things for yourself anon.

I'm pretty sure the Charizard dialogue is just a reference to the anime. Doesn't necessarily mean that the anime takes place in the same Universe as the games.

There's a difference between Marvel and GF, Marvel keeps 616 as canon and the other verses as possible what if realities. GF won't prefer one game over another, lacking a central "real" canon timeline/universe is basically "lol, multiverse".
