why does 157% of /vp/ ever know what the definition of a counter is?
A counter is a Pokemon that can switch into ALL of another Pokemons practical movesets and force it to switch or kill it before it kills him.
Shedinja and Gastrodon/Quagsire are counters to Kyogre because they don't fear any of its practical movesets. I mean, yeah Kyogre can run Rock Slide/HP Grass to kill them, but that is a completely retarded choice to do just so you can kill a Pokemon you won't even see 5% of the time.
In the end Ho-Oh is a check, not a counter. It can switch into some Xerneas's other sets easily but it can't reliably switch into a Power Herb Geomancy, especially if rocks are in play.
