I've always assumed Shiny locking happened for story reasons. Pokemon like Zekrom and Reshiram are usually referred to a singular being instead of species, so why would a single being also have a shiny palette?

And is the case with Hoopa and the Mirage spots. These could be taken from any number of infinite Universe. Regardless of how it gets access to them. They could be shiny in those worlds.
