The thunderstorms aren't generated by Kyogre's body.

Typhoons are more flying traits because it's created by winds.

So do Groudon and Rayquaza, it's not an inherent Electric type trait. After all Pikachu doesn't glow.

Another little thing, Groudon could make tsunamis by causing huge earthquakes out at sea and cause rainfall because of the evaporating water does that make it a water type?

If it was Water/Electric it would get rekd be Groudon's Earthquake. They tried to keep the two as neutral as possible.

And why would you want Primal Kyogre to be even stronger? Is 6-0 every time not good enough?
