I'd also like to believe that what the Pokedex says are just exaggerations but the whole event that forgoes whenever somebody wakes one up proves the Pokedex isn't messing around.

There could be multiple Mythical Pokemon, like Mew or Shaymin.

But there are some 1 of a kind Legendaries, like Palkia/Dialga or Groudon/Kyogre.

I imagine for the average person they're exactly as described, legendary - the vast majority of people will never see one and only think of them as legends passed down over time. It's not unlikely many people think they never existed to begin with (like Mew). I think if you were just an regular person in that world you'd probably never encounter one.

But since you're the main character and the purpose of the game is to catch them all of course you're going to interact with the most rare Pokémon. It has the downside of making them seem far more common than they'd ever be, but that's the price you have to pay so that people can actually capture the things.

As far as numbers go, there are probably some that exist in small numbers across the world (maybe things like Phione and Heatran), and some that are unique (like Arceus).

Most Legendary Pokemon are just really fucking rare.
Arceus and the Unova Dragons are the only Pokemon to be actually called unique in-game due to their origins. Xerneas and Yveltal (and by extension Zygarde) are completely unknown at this point.
New Creation Dragons can be birthed by Arceus at any time if one of them is captured by a trainer.
Zinnia implies there is more than one Rayzuaza.
Kyogre and Groudon are either able to exist in two places at once, or are not unique.

Groudon and Kyogre in HG/SS are three years after the events of R/S anyway. There's no reason they couldn't have migrated there after the credit roll. It's technically not canon to catch them.

The only canon catches by protagonists are BW/BW2 and maybe Rayquaza and XY.

Multiple universe theory would fall exactly into "a" rayquaza. There's no need that it even be a rayquaza from this universe. With infinite parallel universes, any of them could be called upon and any could be the same or different or the same with minor differences or anything from the Rayquaza thousands of years ago.
