All that's needed is a scientist who's familiar with the specific energy signature that AZ used in his weapon, who could then write the ability to react to said energy into Mewtwo's artificially generated genetic code.
It's definitely a case of retconning, but we know that GF is doing this on purpose to make an "alternate timeline" where mega evolution happened.
