How exactly do these things work? How are the pokemons' atoms broken down without killing them?

There is some anime novelization that says that when Pokemon are extremely weakened they shrink down in size, so the ball basically forces that to happen.

I remember reading an interesting theory how yeah the pokemon turn into data through science/magic because the people in that world are decent enough to fuck the world up and have time to develop this type of technology. And how when you attempt a capture the type of ball varies in quality and that explains how an ultra ball is better then a poke ball, it has a better build that makes it harder for the escaping pokemon to break the circuits in the ball.

They use WinRar to compress the pokemon, but its not a free software thats why they charge 200$ per pokeball.
