Dunno what tools waterfall & whirlpool could be replaced with, but you get the idea. The idea behind HMs is to limit what areas the player can go to, yeah?
Well, if they did it this way, they could design an even more interesting and full overworld. For example, currently giving the player strength means that every single area that has rocks is now accessible.
But what if they wanted a dungeon that used rocks but wasn't meant to be explored yet? They could put it in an endgame area, but isn't it more exciting to see a dungeon that you know you can't access yet, but will be able to eventually? All they would have to do is just make it require Iron Gloves instead of Power Gloves. They could even do it metroidvania style, where you have to use your tools to explore areas, where you can find new tools.
