So read your fucking opponent. Do you think your opponent is going to use the obvious move, or will he attempt to hit the switch? If he doesn't play for the switch, then you suffer minimal damage and either force Gren out or face him in a favorable matchup. Should your opponent keep Gren in on whatever you brought in, you should be able to take one hit and hit back, basically ensuring the frog is dead. Sure, that "counter" you brought in might be left with very little health, effectively dead, but at least you got rid of Gren.

Look at your opponent's team. Does he have good checks against Ferrothorn? Yes? Then his Greninja probably isn't running hp fire. No? Then it probably is. Also, low kick is a rare 2HKO against Chans, requiring hazards, max attack, and good rolls. I've seen it happen, but it's uncommon. Max attack sets themselves are uncommon, since Gren can OHKO fairies without much atk investment.
Don't get me wrong; Greninja is VERY good. One of the best Pokemon in the game. But it's honestly pretty manageable. It's just one of those things that'll always put in work and bring down one or two Pokemon, but that doesn't mean it can't be stopped. Even with protean, it lacks OHKO power unless it can deal SE damage, and even then against stuff that doesn't invest in def/spdef. Also, again, it's really frail.
Anyway, as for OP's question, I usually do well checking it with Chansey, Milotic, scarf Gengar, and whatever priority I happen to have on hand. Which reminds me; USE PRIORITY.
