Gen II aside, I presume shinyness is a birth defect.
Not something different on a genetic level, but something that goes wrong in the formation of the egg. So, on a genetic level, nothing is actually different about the mon compared to its non-shiny counterparts, that's why it is very likely to have non-shiny children.
