This. And if we're talking interesting stories, I think that an X-Men vs Brotherhood type deal could be REALLY interesting.
Gardevoir fills the role of Professor X. She was raised and loved by Wally, and she sees the good in humanity and why their bond is not only necessary, but wonderful.
Mewtwo takes the role of Magneto. He was created by Team Rocket, used as a living weapon for the deeply rooted sinister intents of man kind. He sees the evils in humanity and the harm they wish upon Pokemon, and wants to relinquish them.

As an economist, I love to think about this.

Firstly, technology wouldn't be so advanced. People would exploit pokémon powers much more. No ships, no trucks, no airplanes. Pokémon would be always used as transport, especially industries based on the move teleport.
Owning Pokémon would require a legal license. This license indicates that you are able to contain its powers for the safety of others. Battling with Pokémon would require yet another license that proves that you have the skills and knowledge to do it. Gyms would serve as training institutions for locals and they'll hand you a license after an X years course.
And crime. Oh, crime. Team Rocket would be actually a treat. Their pure existence would make the authorities increase control in all pokémon breeding and training activities. Huge taxes on trainers and minimum age required.

industries that rely on psychic types are collapsing
no more using alakazam as supercomputers or using abras to teleport goods and people

businesses in cities go bankrupt, cities go bankrupt and are littered with crime which is where gangs like team rocket come in
a mass exodus of people away from cities and towards rural areas to live quiet lives with their pokemon
which would explain why there are so many goddamn people in bumblefuck nowhere training their pokemon for self defense

A lot of Pokemon are just incredibly dangerous. Gyarados is said to raze cities, Larvitar EATS mountains, and Lugia causes 40-day storms just by flapping its wings.

Pokemon would be devastating in the wrong hands. Crime would be everywhere.

But hey, I'd dig it if I could spend my days riding a Latios/Latias and saving people from dangerous Pokemon. It'd be pretty sweet.

I don't much care for the beuracracy approach. I remember reading some guy trying to connect all the Nintendo properties, and he made it so the federation from Metroid discovered Earth, in its middle ages or something, and that's why we have relatively advanced technology but not a world built around Pokemon. That's also why there's a fuck ton of criminals and construction.
