They aren't crocodiles. They're baby alligators because the final form is called Feraligatr. It's the same as Remoraid, which is an octopus larva cocoon.

The "Toto" in Totodile comes from total.
The "dile" comes from dial, which could be used on a time machine. Alternatively, dile could be an anagram of idle, what with how ancient things become idle when they die.

"Total idle dial". Researchers had gone back in time to cavemen times to find cavemen Pokemon. They became trapped when their dial froze and decided to name the caveman Pokemon after it. When their time machine repaired they took Totodile to the future and made it a starter Pokemon.
