A check is when you switch in after the opposing Pokemon has killed another member of your team, and kill it.

A counter is when you withdraw your current Pokemon, switch another one in, and the one you switch in can survive the hit without taking much damage AND kill it or force it to switch out.

Because the words are common english words, and smogon doesn't really use them based on their definition.

Not to mention that the game is a game of checks. And you don't need a full counter to greninja. You don't have counters for every pokemon, but you can have checks for most. A choice scarfer is an easy way to check Greninja.

The issue is more akin to Mewtwo from Gen 1, where there's only a handful of peers that actuallly threaten something. There's a reason why this and things like 'Furfrou counters MegaMon' get flak: when even mild paranoia for something means you have to go for niche or very specific options, it raises red flags.

I think the point is that Smogon needs to get over the dumb idea that Pokemon need defensive "counters" in order to be balanced, because the game is not designed to be played that way and with inevitable power creep that's not going to change
