i don't think there's any substance to it, it's probably something some programmer or scripter on the team made for personal entertainment and the rest of the team liked it enough to keep it in.

When you enter the scene for the Phoebe battle a girl appears out of nowhere

I think Gamefreak has something planned for her,if she appeared in just one game I'd assume it was Gamefreak messing with us(remember the Old Chateau and Marvelous Bridge Ghosts)but she appears twice in Omega Ruby(she is always at Mt Pyre but she appears the first time you battle Phoebe as well).Maybe it will be explained in Gen 7.
