I chose X because Xerneas is awesome.

But really, all of those Pokemon are pretty good.

The story makes a little more sense if you get Y. But that's negligible.

It really comes down to what box legendary you want.

A weapon that makes you immortal. Using the Pokegod of life to grant Lysandre eternal life makes a ton more sense than using the god of destruction to give you eternal life.

Because online trading has nullified the importance of "exclusives", the only really exclusive Pokemon are Mega Evolutions and the box legends, Yveltal and Xerneas.

The one other distinguishing factor is that species distribution makes Y a bit easier to abuse hordes for EV training, but if thats seriously a deciding factor for you, ORAS has better hordes than both (they also don't have exclusive megas if that matters).

tl;dr buy the box with the cooler Pokemon on it

I think this is a reference to Yveltal's powers being associated with death and Xerneas's being associated with life, but they are both used to power a stupid cannon.
The plots are dumb and you shouldn't play the games for the plot.

After playing through Y, I honestly recommend you leave it alone and just wait until either X2/Y2 come out, or if they go with a Z just get that instead. Y is not worth the asking price of 40 dollars, if you really want a new pokemon game you should just get ORAS.
