1. Make the next game relatively non-linear, think
Dark Souls style non-linearity
2. Procedurally generate minor plot details to work in the favorite pokemon that a trainer has been using, no matter which pokemon those are (if a player catches a slakoth, and uses it in his team for most of the game, have the plot sort of adapt and incorporate it). Obviously very difficult, but it'd make people care about their pokemon like never before.
3. Make each pokemon more individual personality-wise, have them sort of learn from past experiences, and have this show up in some sort of interaction with pokemon. Amie was cool, but every pokemon of a species was the same, and basically every pokemon acted similarly too.
There. Now you're on an adventure with your pokemon, making your way through the world, instead of a guided plot where they hand you a bunch of fucking legendaries that you don't care about.
