Rare Candy Treat is a gag comic based around various odd bits of Pokemon lore and mechanics. It's above average when it comes to this, so it avoids most of the tired parodies we've seen before. The creator also "finished" it, in that they felt they had done everything they felt they wanted to with the comic, so it hasn't gotten too worn out either.
Mokepon is a parody comic based around Red/Blue's gameplay and story. I like it, as its very nicely drawn, has been updating with a good schedule for quite awhile, and I enjoy the fun it has with Pokemon's silly nature. That said, it's very, very GenWunner (the author seems to not have ever really played beyond Gen I) and others have found it too "edgy." I felt the edgy bits were played for dark comedy, especially as most of it comes from the protag, who's intentionally written as a too serious and apathetic for his own good and many of the jokes play off of him being unable to function properly in the world. He's not supposed to be unironically edgy, he's just more of loser who thinks he's above it all and the story makes that very apparent. Not for everyone, I suppose, but I'd still recommend it.
It's Hard Life was already mentioned, but I'll second it. It's a more unique and creative sort of Nuzlocke, both art-wise and plot-wise, though it has been awhile since I've read it. Or any Nuzlocke, to be honest.
