Palkia's complete mastery of space would probably allow it to spatially distort them to death or just teleport them into space or underwater and have them suffocate.
Jirachi could theoretically just wish them all dead and it would happen.
And then there's Arceus who could undoubtedly do it seeing as it's a deity.
