Well, no one says you have to be a good person in order to be part of the E4.

Plus as a member of the E4, she's one of the strongest trainers in Kalos, and it the pokemon world that means you can do whatever you want.

Being a member doesn't necessarily imply she was deep into it. She joined because she agreed with some of the ideals, that's all. Team Flare wasn't taken too seriously by most everyone until their master plan.
