I think the site takes into consideration the number of times you select a pokemon, so if you keep selecting them (even when it's pointless that you keep going back to the same two options), the site will remember the pokemon more and bring it back right up even after it was eliminated.
Although I actually failed to group Nidoking, Gothitelle, Ferrothorn, Dragalge and Kingdra, Barbaracle and Cofagrigus, etc.
