It's not just that Groudon trumps Kyogre now, it's that P-Groudon trumps almost everything in the tier. It's ridiculously bulky, it can 2 or 3hko everything, it can run support, and their is literally no downside to running it. It's not broken like Rayy but there definitely needs to be some kind of balancing on GFs part.

Primal Kyogre is currently being proposed for S- rank in ubers on Smogon. It's overshadowed by PDon but it's still extremely powerful and shouldn't be underestimated.

There is one downside. Regular Groudon is not weak to EQ, can use Lefties and resists SR, meaning it's a better physical wall than PDon. Notably, regular Groudon checks P-Groudon.
