I'm nuzlocking X at the moment, and I'm wondering:

What's your stance on the forced Snorlax encounter? Should it count as your Pokemon for the route, or are you allowed to ignore it and capture something in the grass behind it?

Depends on what rules you set. If you can't catch things from forced encounters or you can't catch fully evolved Pokemon, there's no question. Same with Shiny Clause.

Its guaranteed to happen, but you can skip it in place for another encounter if you want

I try and avoid any guaranteed captures, Nuzlockes need to have an element of randomness to them.

I would say that forced encounters should count. One of the two simple rules of nuzlocking is first pokémon on route is the only catchable one, period. No exceptions mention.

Of course nuzlockes usually have some added and modified rules to make it even more fun/challenging/random, but if you want to stay as close to the original rules as possible then Snorlax counts.
