Nindtendo is pants-on-head retarded when it comes to having your digital game on multiple platforms.
Until they come up with a better way to back up your digital files you should never buy anything from the eshop unless it's your only option.

I had this issue recently, just call Nintendo support and they can transfer your nintendo ID if you can answer some security question stuff like the email address it'a tied to, or a credit card that was used to make purchases, and some of the games you got. It only took a few hours for them to transfer it~
