What are the best Pokemon side games?

I've only ever played main games, but some of the mystery dungeon games look cool, and Gail of Darkness always looked cool.

Plus I once heard Pokemon Conquest referred to as Civ but with Pokemon, which makes it sound alot better than it probably actually is.
