If we adopt the Smogon mentality and assume that M-Ray always carries all of its moves, then no, it doesn't have counters. However, each individual set does have counters, although some of them are absolutely retarded and have to be specifically built for this use only due to M-Ray's sheer power, while some of them are really shaky, again due to Ray's sheer power.
Examples:
>Dragon Ascent / EQ / ESpeed / DD or SDSomehow walled by Skarmory. Even if Ray uses SD on the switch it still can't 2HKO Skarmory so you can use Toxic and stall it with Roost, although it can start boosting or nail Skarmory with EQ while it uses Roost. A really shaky counter for SD set but should work better against DD.

You could say that Heatran counters any set without EQ but a +2 Dragon Ascent is a clean 2HKO while Heatran can't really do anything (it fails to 2HKO with HP Ice so even Custap Berry shenanigans won't save you). I was trying to create all kinds of bizarre Custap Berry + Sturdy sets with Ice Punch but all of the Pokemon capable of running those sets just fail to get a guaranteed 2HKO.
