I bought some of the DLC dungeons for Gates to Infinity, but I want to delete my save. Will I have to buy them again or are they still purchased?

They aren't tied to your save game, but the game itself, so you shouldn't have any problem with deleting your save file.

Nothing short of deleting the Downloadable Content via System Settings will remove those dungeons.

DLC is tied to your nintendo account, not save file. That's how it works for literally every game.
