It's how the game was build, in chapters. You can easily grind over 50% of Link between Warriors and Pokémon. And by that I mean the whole army or at least enough warriors to fill up three castles.
Starting every chapter with your warriors with the previous Link percentage defeats the whole purpose of raising an army.
You don't lose the Pokémon of your previous recruited warriors, you should check the gallery, everything is still there: The recruited warriors and the Pokémon you assigned to them, the highest link reached recorded that can be used for wireless battles.
Stop talking out of your ass. The "main campaing" is just a glorified tutorial since it's just to show you all the castles.
