Having a single save slot is supposed to add weight to your decisions -- clear the main story, catch the legendary targets, now you have to decide whether or not to trade a version-specific legendary for the one from the other game.

Of course, with Bank and the ability to upload your Pokemon before starting fresh, you're able to collect multiple version-specific targets, provided you're willing to play through the game several times.

This. Pokémon is built around collecting and trading Pokémon. Either you trade with friends or you buy multiple copies. You want to start a new game without loosing all your Pokémon you either trade them to another game or buy a second copy.

Multiple save files means siblings will get one game to share instead of both games. Multiple save files means you can keep making copies of event legendaries for no extra cost. Multiple save files means less money for Gamefreak.
