Team rocket is probably the best for flexibility and simplicity

the rest have big limiting factors if they find success
however I think I'd enjoy if Team Aqua or Magma had irreversibly changed a section of the world e.g. Mt Chimeny
then at this place, game specific pokemon could be found

flare was just dumb and over the top. I didn't feel the were a real threat to the world nor did they cause me pain or suffering rocket had with various exorbitant tolls and injustice e.g slowpoke tails

One that's at war with the League and trying to conquer all the individual routes and cities.

I'd like to see a team made of Ace Trainers and Veteran trainers with the Admins made of Gym Leaders in disguise.

Their goal would be to take of the Pokemon League to ensure that only "strong" trainers with "strong" pokemon could be members.

i.e. karenfags vs smogon autists

Not really.

Magma sought to expand landmass for the benefit of mankind's growing populace.

Flare's goal was social cleansing, not nearly as altruistic as Magma.
