Basically, nightmares inflicted by Darkrai killed her. And even though she could have been saved by the Lunar Wing, it is implied that Darkrai tricked her out of it by pretending to be her father and asking her to forget about the Wing and stay with him in the nightmare.

He left his mansion to join Team Galactic, and if the above theory is correct, it can be assumed that he was involved in the deaths of the butler and little girl, which may be why he abandoned his house in the first place.
