It's just an additional part of the game that holds no bearing at all like you said. Many parts of the franchise have the potential to be amazing yet have even less of an impact than that small part for example the God trio you think they would have applied a little more creativity when it comes to deities that control what are essentially the building blocks of reality.
You seem to think that it being there is a problem but you can't find an actual answer that isn't extremely vauge or isn't resolved by the fact that the use of the legendary is optional.
Remember what series you are playing and that this has been happening for years now. At this point you should either play with your friends and ignore the main game as it holds none of the whimsy it had when you were a child or just drop the series because you lack the friends or a stable internet connection to enjoy it with.
