Is it throughout the tracks or are only specific parts different? I'm asking because they sound the same to me.

As someone who remixes songs from these games, yes. There are square/sawtooth waves that are completely different in the two versions. FR/LG soundfont is somehow somewhat different from the R/S/E one. I'm currently researching what and why.

They're really not that different. It's actually not the soundfont that's different in a lot of cases, it's apparently something else that makes the soundfont sound different. The Sappy engine is weird, man.
