I'd change the experience system to not use fixed tables (thus making possible to do LV1 runs with legendaries)
I'd make the throwables' damage scale with level so that they're never useless, or outclassed.
I'd make items other than apples fill more of the belly.
I'd make the sitrus berry unconditionally heal and increase Max HP.
I'd remove the doom seeds from the game.
I'd bring back IQ and keep Team Skills for things like the number of items on a room, or stair-seeker.
From GtI, I'd make reviver seeds rarer, and completely remove either max elixirs or the PP-regeneration team skill.
I'd make Link Boxes a bit more frequent.
I'd make the Golden Chamber-ish dungeons discoverable if you stumble upon them and fulfill conditions.
