It even got carried out to G/S/C. Your main sprite (R/G/B/Y sprite had wrong hat) and the fact that you got all the startes and didn't evolved your Pikachu. In manga it was explained by Green and Blue lending Red their starters, so he had same team as in G/S/C.
It had differences with anime. Gary's starter wasn't Eevee, but Squirtle. Jessie & James appeared in completely different places and Ash never defeated Elite Four, nor confrontated Giovanni till Best Wishes.
In the first manga, Pokémon Pocket Monsters, they also introduced character called Yellow (but no Emerald). He was an evil version of Red, looks like that's how they understood him from game and thought it's a new protagonist.

Zensho tried to follow games without story even more closely than Special (they failed, Red isn't called "Satoshi") and Pokémon Pocket Monsters is just gag manga which may be funny to Japanese, with a lot of wierd art (three eyed Meowth or Pokémon looking more based on sprites than material provided by devs).
