Okay, as awesome as that'd be, let's take a look at the final bosses from the past three games.

Rayquaza
Dialga
Kyurem (i like to pretend that the Bittercold didn't exist)

All of these are boxart 'mons, and Hoopa, unless they somehow have the next main series game be about Hoopa rather than Zygarde, is obviously not one of those. So, while it seems unlikely, it could happen and it'd be pretty cool.
