With water in a glass, light can very easily move through it so no wavelengths are lost and the light isn't having wavelengths absorbed to a scale that anybody should give a shit about.
Water pokemon are blue because they're not swimming in god damn glasses or puddles, but oceans where, because the water is deeper to the point where it is absorbing more light except for the blue spectrum, is pretty damn blue
