Both cross paths often in the game, exchanging their conflicting points of view, both having a different scope on what is the world he/she wants and what doesn't want.
Teams are not evil this time. They are just people that fight for a cause they believe as a fair one depending on how they view the world: The ones who think society should be ruled firmly in order to make the world better (Aristocracy), and the ones that think that the exercise and respect of everyone's individual liberties would make the world better, and no one should have more power or status than anyone (Democracy).
You, and everyone's views on Pokemon are in the middle. You can choose to side one of them, or remain neutral, thinking that all that talk is bullshit and society is good as it is, doing the usual sequence of things, even when you got slightly redpilled on what smells bad in that society.
But the important thing is to keep the adventure spirit intact. That's what makes a Pokemon game good. Both protagonists start their quest because of the same reason: hunger for adventures.
At least that's what I'd do if I'm to make a fangame.
