They should just incorporate a feature to design your own pokeballs, it wouldn't be hard. You just choose one from your bag and apply the design to it, using any type of ball.
There would still be a way to see what it originally was in the menu for people who care. but really, designing skins you can apply wouldn't even take much programming or time to implement.
