Making the Starter Pokemon a character able to dialog with the Main Character somehow. That would make a really nice way to emphasize the adventure, and the "growing up together with your Pokemon" thing. Add it into the dialogues with NPCs and important events, in a way it can develop its character through the journey.

Focus on developing the character's personalities and backstories more. What they did in BW/BW2 was very nice.

No more story. No more chosen one plots. Just make it about a kid on an adventure with pokemans, catching them all and getting badges. Maybe with a couple run-ins with a local crime group that doesn't pose some superdimensional threat.
