I'm out of loop in the new series and movies. Did it ever appear a legitimately evil pokémon? I mean evil, not evil because humans did something.

Neither of them are evil in the anime. Yveltal is a force of nature and Kyurem is just a kinda strict teacher.

Literally in the episode that image is from Ekans and Koffing explain that they only do evil things for their trainers, while Meowth, as a wild Pokemon, did evil things of his own will.

The idea that Pokemon can't be evil was dropped as the series progressed and Pokemon became more human-like.

Even in games like Mystery Dungeon, and PokePark, where are no humans around to influence them, Pokemon still live in human-like civilizations and there are still evil/antagonistic Pokemon.
