If I have the chance to switch out during that pause, I might as well switch if desired and not waste a turn doing it instead. Only part I can understand is that this default setting spoils the next pokemon to be sent out by the opponent. Not sure why they haven't added a third option to allow switching out in-between battles but still keep the opponent's pokemon a secret until it's sent out for us to see. Either way you are free to switch to set if you feel it adds to the difficulty. I just don't believe it's making it 'harder' but more like making it feel more annoying. So I keep it on that default setting.
