I agree with the general idea that sorting them by color is nice. I feel a little bit partial though towards lining the colors up in vertically diagonal rows.
Zapdos Venusaur, Fearow, and Weezing need to be adjusted to be on the keycaps. Ditto is off center and that upsets me.
You could just do a Pokeball graphic on the blank space. It even already works with your current color scheme. I agree with keeping the space bar blank, it feels like it's breaking the theme you have with the rest of the board to have the pokemon logo on it.
I feel like something more could be done with the slightly larger keys like Backspace, \, Enter, Tab, Caps Lock, and the Shifts, something seems off about giving something as unimportant as Cloyster so much empty space. An idea that's coming to my head right now is having menu options from either the start menu or the battle screen on them in large text, but I wouldn't know if that looks nicer than having the colored theme carry over them or not unless I saw it.
