I think that the plot of pokemon games can be fixed in one simple way - give more power and meaning to npcs who are allied with you. That way you wouldnt seem like a prodigy who solves literally every bad thing in a given region. You dont have to sacrifice any gameplay mechanic or anything like that, just make other people prominent.
