Alan's going to be beaten by Ash and friends because he's alone and you can't take on the whole world alone. That's never going to be the moral lesson of a kid's show. Alan only has one pokemon to symbolize that he's taking on everything by himself. He literally took on 10 mega trainers with one pokemon. Ash has a team and friends to symbolize the opposite.
Alan will eventually realize that his ideal of protecting everyone by taking on every problem himself isn't feasible. It's downright crazy like how he thought he should fight primal legendaries by himself to stop them.
Instead of protecting someone by being strong enough to take on all problems yourself, the better way is to become stronger together so you can protect each other. It's why Manon insisted that she'll get stronger too.

Something like "the efforts of the others weren't wasted" and "the win was only possible because everyone worked together" even though Greninjash or the possible Charizard Y is the one who finishes the fight.

An alternative would be Greninjash or Charizard Y doing most of the work before being defeated in a close battle and then the others finishing Alan off. Not sure which route people will find worse.
