For example Giovanni takes over the league and has his top executives as the elite 4 and when you get to the champ its the son, but he's so under leveled and weak that you kick his ass and the real champion comes out and tells you what happened and sends you off to dismantle team rocket again or look for the old elite 4 at different locations around the region, maybe even battle them there and if you win they go back to the league and they either have you battle them again or let you pass through to the real champion.
