I seriously do not buy this bullshit. Apparently Mega stones aren't man made, but there are "natural" mega stones that exist solely for a man-made Pokemon.

Unless of course something happened between the end of the Mewtwo Special and the 2nd BW movie.

Either that or Kanto Mewtwo was retconned

Mewtwo has always been and still is better than Arceus, even without its mega evolutions.

Here's the bigger bullshit.

The story from gen6 suggests that Mega Stones are the energy of pokemon that were sacrificed to the Ultimate Weapon and when the weapon fired that pokemon energy was released into the sky.

The energy solidified and responds to those pokemon only.

So what I want to know is, why are there two mega stones for Mewtwo if this is the case?

Mewtwo is probably more powerful regardless. All Kyogre/Groudon did were affect the weather on a large scale, Mewtwo's all about direct combat

Is it bad that I actually want Mewtwo and Kanto Mewtwo to meet, if for no other reason than to have that reaction at first contact of "Wait, what? Who the fuck is this, and why do they look like me?"
and then they start squabbling like kids with shit like "My tail is longer than yours!" "Well my horns are thicker!" "I'm older than you!" "Well, I can mega-evolve!" and basically doing what two competitive kids do when forced to hang out together.

I don't think so, in ORAS Groundon and Kyogre power are highlighted as tremendous.
In the game Mewtwo is just a strong pokémon that went berserk and hid in a cave, but I don't think that it should be (lore-wise) stronger than ancient legends that made oceans and continents of the planet.

Because Mega stones are actually just fragments of a meteorite that exploded when hit by the Ultimate Weapon's leftover energy.

Mewtwo may be able to create Infinity Energy, too.

Mew gave Birth to other Mews. Enough to, over time, evolve into hundreds of other species.

Also there's more than one Mew, but they can turn invisible and are very tiny, smart, and fast so theyre impossible to detect. Mew also does not lay eggs
