What's ambiguous is where the egg comes from. In-universe, it's stated that there's no evidence that Pokemon lay eggs, because no one's ever seen them lay one before.
The only thing really being implied here is that female Pokemon don't physically give birth. How the genetic material is passed on in the first place is never brought up, for obvious reasons.
