As for why

They know how to actually program videogames
They can do good stories in kids games
No terrible ideas like giving mega pokemon out like candy
Make games that can still be challenging for any age group

Player has to shoot Eevee in the head. Blood goes everywhere.

The most I would do is get another developer to co-develop. Mostly so they have more manpower and to help with asset creation and coding. Not L5 though, the last time they co-developed games, while they were great gameplay-wise, they ran like shit to points even worse than Gen VI.

The real solution though is for Game Freak themselves to improve.

Nah, they'd fuck it up. Stupidly so. Up until recently, game freak have been pretty gentle with their changes, it's why it took 4 generations for physical/special split, when it should (and looks like it was planned to) take three.

Also, Clover. Clover can do no wrong.

They'd fuck it up in the advertising department, no-one would buy it, and it'd become a hit one year later.

I also think keeping GF on mainline, but letting other devs do spin-offs with the same core gameplay but otherwise letting devs take their own spin on it like the Colosseum games would be a good idea.

The pros:

OP asked how it would be changed for the better/worse. If something isn't changed at all, let alone for the better/worse, I wouldn't bother listing it in the hypotheticals.

To make a beautiful looking ARPG console game. There would be a region to explore and a story, full sized models instead of chibi in the overworld.

Gameplay wouldn't need to be as complex as a fighting game. Example controls:

>4 moves mapped A/B/X/Y
>L to lock on
>R to guard, R + move in direction to dodge

Number of pokemon in the game could be limited to 150ish to be reasonable because of balancing.

Bonus: I would make two games (not counting version split) at the most before I feel I did everything I wanted to with the series.

Capcom's Monster Hunter team
I feel they would have the sensibilities of Game Freak, but be more competent across the board
Bonus: Well aside from all the great stuff like blistering amount of content and free (crossover) DLC, we, as foreigners, would probably be faced with only getting the third version of games and they'd probably force an endgame mechanic not unlike Shadow Pokémon though I wouldn't mind that either.

Sega's Sonic Team would be my third choice.

Instead you just get 4 "jutsus", moves. And each move has a cooldown. I'd want it to be more strategy than reflex.
